When the 'Site Settings' page to manage settings on the site, the settings are written to settings/override/site.ini.append.php. If you are using a single installation of eZ to run several sites, this page cannot be used. I suggest writing settings from 'Site Settings' to siteaccess/example/site.ini.append.php.
