How to remove 'index.php' from ezurl() ?

i have tons of links that passed thru ezurl() operator. since i made my site to work with rewrite rules i want to omit the 'index.php' part added by ezurl() by default. how do i do this without hacking the source?

note: im able to do this only by hacking the source.
