.htaccess affects non related sub domains too

I'm not much of a htaccess or apache guru so this may be a simple fix.

What must change in the .htaccess file so that the rules in it only affect eZ Publish files and directories? How do I EXCLUDE my sub domains from being affected by the .htaccess file that ships with eZ Publish?

Note that my eZ Publish installation is in the root of my site, as are the subdomains being affected.

Hi

I don't really understand your setup when you are talking about "sub domains". But if you place the .htaccess in the eZp directory, this .htaccess should only apply to this directory and it's subdirectories.
