how do I use these scripts found in update/common/scripts, to update the nice urls etc?

You either run them as normal shell scripts (if you php in the path)
./update/common/scripts/updateniceurls.php
or execute them with the php program
php -C update/common/scripts/updateniceurls.php

Note: This requires a php command line program
